We know this because, near the end of season 1 episode 1 "Pilot", Pete Ross says, "12 years ago today" referring to an event related to the kryptonite meteor shower during the 1989 AD prologue. The main action of the episode begins with a vague time setting title card: “Today”.
It takes place on an alternate timeline of the fictional DC Films Universe in the year:
2001 AD

1989 + 12 = 2001.
Additionally, season 1 episode 1 opens with a prologue depicting the meteors hitting Smallville, Kansas labeled with a time setting title card that reads "October 1989". We see several characters at a younger stage in 1989 AD but the biggest confirmation is that, during the main action of the episode, we see the gravestone of Lana Lang’s parents who were accidentally killed by the meteor strike. It reads, to the left, “LEWIS 1957 ~ 1989”, to the right, “LAURA 1959 ~ 1989”, and below both, “Forever Loved”.
Season two (2002) also occurs in 2001 AD.
It is the third-earliest chronological TV show in the DC Films Universe timeline (a chronological first to feature Kal-El/Clark Kent/Superman) and can be watched either at its timeline point or entirely separately.
